CD14⁺ monocytes were stimulated on plate-bound IgA (in PBS) for 24 hours or cultured on mock-coated plates incubated with PBS alone. Libraries were prepared using the QuantSeq 3′ mRNA-Seq V2 Library Prep Kit FWD (Lexogen) and sequenced as single-end 100 bp reads on an Illumina NextSeq 2000. This series includes three technical replicates per condition from a single donor.

Here, we dissect the interplay of tumor and microenvironment cell populations across transformation through a multimodal investigation of 85 FL and transformed FL samples, including single-cell and bulk RNA-sequencing alongside spatial transcriptomics and proteomics. Upon transformation, GPNMB+ macrophages and fibroblasts with matrix-remodeling phenotypes increased while lymph-node organizing populations (e.g. follicular dendritic cells, CCL21-expressing fibroblastic reticular cells) were lost. Transformation was marked by altered spatial distribution of cytokines, impacting macrophage differentiation and T cell infiltration. This detection of secreted stromal and macrophage signals was further evident by non-invasive plasma proteomics. Taken together, our data reveal expansion of macrophages and fibroblasts as key features of transformation with potential diagnostic and therapeutic implications.

Here, we identify a critical B cell-independent function for Tfh cells in sustaining regulatory T (Treg) cells within gut-associated lymphoid tissues (GALT). We demonstrate that Tfh cells produce IL-2 at the T-B border and within interfollicular (IF) regions, and that this localized IL-2 is required to maintain GALT Treg homeostasis and restrain the expansion of pathogenic effector T cells. Mice selectively lacking IL-2-producing Tfh cells develop colitis and fatal multiorgan inflammation, driven by impaired GALT Treg responses and uncontrolled effector T cell activation. Broad-spectrum antibiotic treatment alleviates both intestinal and extraintestinal pathology, indicating that loss of tolerance to commensal-derived antigens is a key driver of disease. Together, these findings define a spatially restricted Tfh-derived IL-2 niche critical for GALT Treg stability and uncover an unexpected immunoregulatory role for Tfh cells in maintaining gastrointestinal tolerance beyond B cell help.

To characterize DNMT3A-dependent changes in the DNA methylation landscape, genome-wide DNA methylation profiling was performed in control and DNMT3A-knockdown SW620 colorectal cancer cells using the Infinium MethylationEPIC BeadChip array. Comparative analysis identified 14,390 differentially methylated regions, of which 12,059 were annotated to known genes. These methylation alterations were predominantly localized to promoter-associated regions, including TSS1500, TSS200, and 5′ untranslated regions. DNMT3A loss reduced promoter methylation at genes involved in TNFα- and IFNγ-related signaling pathways, including TNFRSF1A and TNFRSF1B. These data define the DNMT3A-dependent DNA methylation landscape in SW620 cells and support a role for DNMT3A-mediated promoter methylation in the transcriptional regulation of tumor immune signaling pathways.
